I had the same experience with the Sharpie pen on light fabric,
but realized what looked like marks on the fabric was actually
bits of the Press 'n Seal stuck under the stitches.... I was able
to remove those with a tweezer, but a strip of sticky tape would
probably work well too.

Happy New Year, everyone! Been very busy lately. For PNS scraps that
remain under the stitching, cover with a paper towel and press lightly
with a very warm. not hot, iron. It melts and disappears. Worked for me.
